I saw this article in one of the forums I usually visit. The city of Manila should not have banned this in the first place. The rating(R18) is enough.

I am not a lawyer but as I understand it the separation of Church and State applies to the state and not on the church. The state should provide religious freedom and should not favor one church over the other. It should remain neutral. The church(not the RC Church but religion in general) like any other NGO can of course lobby or influence.

It is a work of fiction. But it is also littered with facts that it might be hard to separate what is true and what is not(that is why I agree with the R18 rating).
